I have set up a task, which would delete any tickets in the junk queue. Currently I need to run it manually for it to take affect. Am I missing something ?

Is your cron working fine? You have actually configured the generic agent job to run in x min intervals?

I don't see otrs.GenericAgent.pl in the cron for otrs, do I added manually ?

normally not - the defaults are in /opt/otrs/var/cron/generic-agent
and these should be inserted into crontab while starting OTRS
If you have Suse: rcotrs restart and then have a look in the crontab (crontab -l -u otrs | grep -i genericagent)
